The narrative surrounding Samantha evolved significantly throughout the series. Initially presented as an alien abduction, later revelations introduced multiple impostors and clones. In one instance, an adult woman claiming to be Samantha appeared twenty-two years later, stating she had lost her memory after being returned by aliens in 1979, only to be revealed as a clone killed by the Alien Bounty Hunter. Another theory involved John L. Roche, a serial killer Mulder profiled; Mulder was manipulated into believing Samantha was one of his sixteen victims but exposed Roche's lie when he led him to the wrong house. Jeremiah Smith eventually guided Mulder to a clone facility in the Pacific Northwest, where clones of Samantha, no older than her disappearance date, were working before being destroyed. Additionally, a separate clone facility in Alberta was featured in the episodes 'Colony' and 'End Game'.

In the seventh season episode 'Closure', the true storyline was finally resolved. Dana Scully watched a 1989 tape of Mulder undergoing hypnotic regression, which described his memories as a compensatory fantasy. However, with help from a medium and nurse Arbutus Ray, the truth emerged: Samantha was held by the Cigarette Smoking Man alongside Jeffrey Spender. Her diary revealed she ran away at age 14 after constant testing, was found wandering by police, and admitted to Dominic Savio Memorial Hospital suffering from paranoia and self-inflicted wounds. She allowed no one but Nurse Ray to touch her until a group of men arrived to claim her. They found she had been taken by 'Walk-ins,' spiritual beings that save innocent children. Mulder received a vision confirming she was saved through death, finding relief in knowing she did not suffer further.
